I asked my daughter something last week and she replied "Yup"...
What the??
I told her Yep had an E in it and not a U.

Both you and your daughter are right, M68.
According to official etiquette, both "Yup" and "Yep" are proper when used as a quick affirmative response:
"I'm ready to go - you coming along?"
"Yup" or "Yep" are both acceptable responses.
However, in regular casual conversation - especially when deep concepts are being dealt with - the two are combined into one word. It can be written as "Yup" or "Yep", but the pronounciation is different.
It starts as a "yea" or "yee" but moves flowingly and seemlessly into the "up". Something like "Yee-up".
In popular TV usage, such as on "King of the Hill", you'll note that very difference between the "quick" yup/yep response and the "standing out back by the fence & drinking beer with the buds", thoughtful "Yee-up" (Or "Yea-up").
